I'm sorry you're having trouble with your website. I'm not sure I fully understand your questions, but I will do my best to assist.
Currently you have two domains registered through us. For the sake of simplicity I will refer to them as domainA.com and domainB.com, with domainA.com representing the primary domain name on your hosting account. domainA.com is pointed to a different host while domainB.com is pointed to our Nameservers. Altering or removing files for domainA.com should not have any effect on that website since the domain is not currently pointed to our Nameservers. I'm also not having any trouble viewing that website. If that is the website you are having trouble seeing, I would recommend you try clearing your browser's cache. If the issue continues to occur, you will want to contact the host for that website to troubleshoot any issues their servers may be having.
I also see that your account move has been completed and your account is currently on a server running PHP 5.3. You should now be able to proceed with any site migrations or software installations that need PHP 5.3 to run properly.
