I'm sorry you're having trouble uploading files through WordPress. The file you referenced (index.php.hacked) was a file created as a placeholder when removing hacked index files after the TigerMate attack last fall. That file is not being called by the server and should not be affecting your uploads. You should be able to delete that file if your site is working without it.
While looking into this for you I found several folders that had incorrect file permissions settings and have corrected this issue for you. Please note, on our servers, file and folder permissions should not be set to 777, which is not secure. Instead, folders should usually be set to 755 and files set to 644.
With the corrected file permissions now implemented, can you please try uploading your files again?
