I went through this recently with another customer. I'll paste a copy of the conversation below, since it has the steps that I used to make variations show. Also, remember that this is a third party add-on. If you're having specific issues with the plugin - you will be better off communicating with the maker of the plugin - we did not program it and there are thousands of plugins for Wordpress, so your best resource for plugin support will always be the individual or the company that created it.

I loaded up WP Ecommerce and started playing with Variations. You do need to create a variation, then go to the product to edit it and assign. I can understand the confusion here, because I'm playing with it and it's a bit obtuse.

1)You can create Variation Sets. When you go to Variations, you Create the set name first. For example, SIZE was the set name I created at first.

2)Next you add variations under SIZE. You have to select size. You'll see the variant list on right and it will show a dash beside the variant that you create. I did this 3x for the different sizes - Small, Medium, and Large.

3)After my variants were setup, I had to go the PRODUCT tab, and then for each product, I could assign a variant group. You have to add pricing, stock levels etc. Once that information is set, you need to click on the button labeled GENERATE VARIANTS. You then click on SAVE VARIATIONS and it will be assigned to your product.

Hopefully, this points you in the right direction. When I saved my variations, it created a drop down menu on my site that enables the customer to select them. We also do provide some documentation on using variations (which I will list below). In order to affect your products, you will have needed to load your products through WP Ecommerce first.
